Reorg top level directory a bit

It's getting a bit full. Suggestions:

  • [ ] move the executable scripts into a /bin subdirectory
  • [ ] rename test to test.sh
  • [ ] move some of the docs on citations to to the proper documentation
  • [ ] remove some of the possibly redundant or unneeded files (.*, setup.cfg, etc.)
